The line numbering should be sequential in a transcription, but when I create a new line that is not always the result. For example, when I am transcribing line 5, I make a new line which is line 6. If I delete line 6 to go back to work on line 5, when I create a new line again I get line 7--so then line 7 follows line 5. If I delete line 7 and go back to line 5, when I create a new line again I get line 8--so the transcription has line 5, then line 8 (but line 8 in the transcription is line 6 in the manuscript). In the end, the transcribed folio then has lines 1, 2, 3, 4, 5, 8, 9, 10, etc.  I'm sure several folios I've transcribed have this error (I know G-A 118 at f67v has this problem).  I imagine this would be problematic when comparing transcriptions of the same manuscript.
